It's not unusual for the local Conservation Officer to require original mouldings, doorways and sometimes even ironmongery to remain even if your refurbishment means the opening cannot actually be accessed.  If the original fittings are left in-situ you are likely to be able to put a shallow wall directly in front with suitable ventilation and in essence remove all traces of the former feature. 

Alternatively you may consider keeping it as a feature and some of the current 'faux' wallpaper may assist.  In this example a flat has been split into two properties and the bookcase makes the mouldings look downright intentional!
